When you launch the Console or a Management Pack tool, you enter Enterprise Manager administrator account credentials to connect to the Management Server. During the remainder of the session you may be prompted for credentials when connecting to a service, such as a database. This occurs if you do not have preferred credentials defined for that service. In this case, don't re-enter your Enterprise Manager account credentials, unless they are the same as those that are defined for you on the target service.
